Firstly, I wouldn't include the images where the drone was flying diagonally across the survey route. That can confuse Pix4D and it won't add much to the results anyway..
Secondly, the camera optimisation warning implies the camera model you selected was quite right. Are you sure you picked the right thermal camera in the Pix4D database? Perhaps check their focal length, sensor size, etc. values are the same as it says in the images EXIF data.
